Not sure if anyone else uses Photoshop but doing this with pixel graphics is quite easy in Photoshop. There are many perspective-based tools including skew as is seen in the link you provided. Lately I've found myself drawing lot's of flat tile textures then skewing them to walls to make nice perspective effects. Not only that but since I don't have a reference origin for the vanishing point I can easily draw in a mixture of perspectives in the same piece to create conflicting perspectives on the same drawing which is pretty useful in games. I can't recall which SNES games do this but every time I've seen it, I love it.
Also never used the perspective or 3d mode in Photoshop but I'm pretty sure you can rotate along an axis if you layout everything in 3d mode.
I would assume the GIMP can also do this to a lesser extent and that's a free program. I do agree it would be nice to have this built in but it seems.
So no need to wait for this to become a feature, you can do it right now, then import your finalized art. Maybe if people need a tutorial on this I can slap something together.

However, he did link to some other tools. There's http://www.crocotile3d.com/ which costs $10, but what looks really awesome is Sprytile, which is a Blender plugin and is therefore free and very powerful (and complicated). This makes me want to actually pick up Blender!
