20 Days ago:
A secret government project is held somewhere near the old ruins of the Old New York City. Streets are barred off for what seems no reason. Military officials are gathered around a twenty-mile perimeter of an underground research facility, where scientists work on bio-engineering project. No details are reported at this point.
15 Days ago:
The project is revealed to be a newly-developed form of Nanobot. Many demonstrations are given and the new bio-engineering tech seems to be adapting to hazardous environments well. They patent the product and ship the Nanobot tech to other military defense agencies.
7 Days ago: Many disappearances are noted within the past few days, and there are talks unsettling to the government, as noted on private television programs (these were intercepted by other outside sources, and this information has been linked to you). Their main discussions are on the Nanobot project.
5 Days ago: A Nano-infected human breaks forth from the research facility, and leads chase through the city's sewer system, killing innocents in his path. Military officials find him hours later and shoot him on sight before any other killings emerged. The dead body falls in the water.
3 Days ago: It has been reported that the Nano-human killed two days ago has released spores of the Nanobot and has infected the water supply, along with the millions of people living in the area. Those infected with the Nanobot have their mind-patterns rearranged, and focus on one thing: destruction to any organic life, man and animal-kind alike.
2 Days ago: The entire state is quarantined, surely putting a stop to the Nanobot infestation. Mercenary units are sent into the state to rid of any Nanobot-infected monstrosities. SOME efforts to be successful.
Present Day: The Nanobot virus is spreading...

Have you heard of a game called Nanobreaker by any chance? It's a Metroidvania style game on the PS2. It's 3D! But unlike all the other 3D Castlevania games it actually plays really well. It's not technically a Castlevania game, but it is from the creator of the series; Koji Igarashi.
I looked at your notes there and it reminded me of it, I'd recommend looking it up to draw influence from, as it picks up on the theme you're using.

(Also, considering that the game got a 12+ rating here in Europe. It's one of the goriest games I've played in my life. I'm talking cutting a thing down the centre to reveal its innards... how did that get past the censors. Then again the European release of Jade Cocoon 2 got a 3+ rating... over in the states the rating was Teen... they're the same game down to the last tiny detail :S)

Each story differs with each choice. Is this a good idea, or should I go with something simpler?

I'd stick to one side, something more straight-froward.
Actually, the choice of which channel to tune in to would be a stage-select menu. Basically, can go to this device in a 'hub' map, and warp to other maps via it, warp back by finding it in them.
Also
Would love for this to become a metroidvania game. They're like RPGs where you can jump. I love jumping.
EDIT: and they allow for side-perspective. Which is like 10x easier to make awesome looking maps with due to being able to see the sky and whatever else in the backgrounds.
